we write at the afternoon because afternoon is for less time?

No, it's wrong. Actually we say in the afternoon, in morning, in the evening, at midnight, at noon...etc.. Ex...I will see you in the evening. If we mention specific time, then we can use "at" before time. Ex..I will meet you at 6pm.
